The Merge layers button is grayed out so we cannot merge any layers.

The only setting that would "gray out" the merge layers button is "Merge All Layers to One" (located in the EasyGerb menu: File / Merge All Layers to One ).
Please make sure "Merge All Layers to One" is unchecked to activate the button "Merge Layers..".
