I'm using this app recently, and I was wondering if there is a way I can estimate the surface mount pad area using the gerber files for a particular board. These gerber files will have all the paste and solder layers. I just need to figure out a way to calculate the pad surface area using FAB 3000.

Try using the SMT Stencil report (menu: Info | Reports | SMT Stencil Report...) or take a look at the SMT Stencil Paste table (menu: Setup | SMT Paste table..)
We can definitely create a new simplified report for calculating the total Pad surface area along with any other related features/information that you'd like to have automatically extracted. Just let us know what you need extracted from the PCB design.
