When generating Assembly documents how can I establish a minimum size setting, so the reference designators never go so small as to be unreadable.

Start FAB 3000 and go to command: Assembly > Assembly Documents (PDF)
Select Document Options...
Assign the Min. Text height in Points. The default minimum is: 6.5 points
