When I perform "Compare Jobs" and uncheck "Perform Physical Comparison" - then nothing happens.

If you uncheck "Physical Comparison" FAB 3000 is meant to only display both Jobs (overlapping) - so you can visually see any significant differences. It is also instant, where Physical Comparison performs calculations that may be time consuming.
