I try to design a stencil using FAB 3000 ,but I did not know how I can generate square aperture from circular aperture in case fine pitch BGA.

Please select pads you wish to convert, and then use the command "Draw to Flash: Selective"  (menu:  Tools / Draw to Flash / Selective).  Here's a quick tutorial movie, showing me convert your sample BGA round pads to square pads,
