Great Question, but no. FAB 3000 would create a separate layer for each on the final merged panel.  However what you can do, is convert the negative plane layer to a positive plane layer.  How? Draw a polygon around the negative plane layer?  Then use the feature "De-Embed" to  reverse the polarity of the inner thermals, clearances, etc.  Perhaps we can automate this process; let me discuss with my colleagues.
