GDSII doesn't support composite layers (i.e. polygons with holes/islands). So what you have to do is link the holes & islands into the polygons. You will need to link the holes/islands by using the feature called "Flatten Composite". It is located in the menu: Tools | Composite Layers | Flatten Composites...
The composite warning message (during GDSII export) will tell you the Job & Layer number where the composite is located. Make the job active (menu: Windows | Workspace Browser...), and then goto menu: Tools | Composite Layers | Flatten Composites...
