How does Gerber layers need to be named to be recognized by FAB 3000 as what they are (top solder mask, bottom solder mask, ...) ?

FAB 3000 uses the values in the "Layer Detection Table" to automatically detect layer types. During import, layer types are automatically determined by patterns found in the gerber file names.
To edit the Layer Detection Table go to menu: Setup | Detect Layer Types...
For example, if your CAD program outputs top mask gerber layers with a gerber file extension *.tm, add in the field "Mask Top": .tm
