I believe the odd shape pads are too close to other components, so FAB 3000 won't add a component there unless you perform the following:

1. Select Pads and go to Build Component...
2. Set Apply To: "Selection" - This will tell FAB 3000 to add a component for the selected pads only and don't worry about performing automated placement.
