I am attempting to create small simple flat helix coils using 1mil trace/space. Is it preferable to create single line representing trace and set the line width in the conversion at 1mil or preferred to create "outline" of trace and "fill"?

Using the "outline" version is much better when converting coil traces, because you have complete control of the geometries. Just remember that in Gerber a boundary must be "closed" to be filled. Fortunately ACE includes tools to "Join" the boundaries and also detect Islands/Holes in Polygons (De-Embedding).
